i have similar controller and it works fine in SuperGrafx. is your controller working at all in other cores?
yes the 360 controller works well on other systems. I can make it work by activating the option pcengine joypad, but at the restart of retroarch always the same problem, and yet the option pcengine joypad is still active … I have to deactivate and reactivate it for it to work again .
are you using core remap files? if so, re-save a new core remap file or just delete the old one.
if you are using an old or non-nightly retroarch 1.7.0, update to nightly.
Ok, it works.
I tried your solutions, but the problem was not there.
I just had to set the controller on pcengine joypad, and save the core 
.
I had to zap this method to focus on the config folder ^^
