When I minimise my game on Retroarch and turn off my PS3 remote, the remote won’t connect back to the game when I bring it back up…
To fix this I need to reboot my phone.
Is there a better way of fixing this??

As of 1.0.0.1, no. You should pause the game, save, disconnect blutooth inside of RetroArch, then ‘minimize’ the app.
