I’m using Retroarch on Steam on my PC and on my Steam Deck to synchronize save files, it works great! But there is a caveat: it seems that Steam Cloud also synchronizes shader presets? I want to use different shader presets between the Deck and my PC, is there a way to avoid the shader preset synchronization?

So, I worked around the issue by creating specific folders for the Deck (“config-deck” and “shaders-deck”) and using them as config and shaders folder the Deck, and keeping the original “config” and “shaders” folders for my mainPC.
It works fine, so I posted the workaround if anyone else is interested.
