Can I take my SD card from my modded N3DS and swap it with an unmodified unit and play the games installed on it?

No, just like you couldn’t take an SD card from 2 unmodded 3DSes and play one’s games on the other.
I guess the only thing a bigger SD card is good for now without the eShop is .mp3 music and short videos.
