I have a GTX 650 and experienced slowdown and audio crackling on the latest Mupen64Plus core and was getting ready to lose my mind because the older core did not have those issues. One thing you can try is to turn on “windowed full screen” if it’s not already turned on since you seem to only get the problem when you’re in exclusive fullscreen mode. However my problem was Vsync. For some reason when I had Vsync on in RetroArch I got crazy slowdown and stutter. When I turned it off everything ran perfectly except for the screen tearing that ensues when you don’t have Vsync. So I invoked Vsync through the Nvidia control panel and turned Vsync off in RetroArch. That took care of all my issues. Also make sure that your power setting on your video card is set to “prefer maximum performance” instead of “optimized”. Double make sure that “threaded optimization” is off as it uses a ton more CPU resources for some reason. Of course make sure your GPU synced frames are set to atleast 1 and that your frame delay isn’t set over 5 initially as cranking this setting too high will cause slowdowns.
Using vsync through the Nvidia control panel fixed the issue, thank you for all the info man, this problem was driving me nuts lol.
